So I added plex to my new OMV install (second round of installations) and noticed a yellow triangle that stated Plex needed upgraded. Clicked the upgrade and it promptly broke Plex. The issue I have now is that I cannot get it removed form OMV so that I can add it back in and fix it. Anyone know what steps I need to take to manually remove it so I can add it back in via the plug-ins?

I would never upgrade from the web interface. You will get the wrong package (as you have found).
apt-get update
then post the output of
apt-cache policy plexmediaserver

I should note that I did an apt-get update, apt-get autoclean, apt-get clean and apt-get autoremove. That got it out of the plugins listing as being installed. I then tried to install it again and the installer claimed it was successful, however there is no plexmediaserver located in ./etc/init.d/ so I cannot start/stop plex.

omv-aptclean works better.
The plex package you upgraded to is for ubuntu. That is why there is no init script.
try: apt-get install plexmediaserver=1.1.3.2700-6f64a8d-debian
