The dot-files belong to "aufs", they all start with ".wh.***" (***=folder name) - at least I did read this. Need to find out if I can just delete them.
About the missing files - I think I did found them. When I made a backup I seem to have changed the folder structure - have to go into detail today.
One more thing is that I do get errors from samba via mail:
