I tried to renew my godaddy certificate. But I am not able to delete the old one. They are greyed out and can't be changed at all.
Any hint?

You mean the text area fields are read-only? In that case simply create new certificates and select them instead of the old ones at the corresponding UI setting pages.

This means the SSL certificate is STILL in use somewhere, the database does not lie.

OK. I rebootet the System, so nothing is using the certificates. But still I can't delete the old certificates from the System.

A SSL certificate is still referenced, though you disabled SSL for the UI (HTTPS) for example. You need to select 'None' in the dropdown box to un-reference it. I don't know all plugins, so it's possible a plugin developer does not have this in mind and does not support this. In this case there is no way to delete your certificate.

Another option is that you've unisntalled a plugin which does not purge the old configuration, thus things are still referenced, but you do not know it because it's not visible in the UI anymore.
