I have a raspberry pi 3 running omv 4 with an attached usb 1Tb disk with data.
What I'd like to do it's a fresh install, due to some configuration problems i did, without losing data on the 1Tb disk; any tutorial on that?

Unplug the attached usb 1Tb disk with data before doing the fresh install.
after the install will I be able to see the disk without initialising it?

Should be no problem. Plug the disk in before booting OMV.
Just visit the Storage | Disks page and see if it's there. If it isn't press the Scan button. Once the disk is visible there, visit the Storage | File Systems page. If the disk is not already mounted, select it and press the Mount button.
You will still have to configure everything else from scratch though.

What about ownership and permissions?
Can it be a problem? do I have to create same users?

If you have a somewhat sophisticated rights/permissions setup then it would be a good advice to create users on the new installation with exactly same user and group ids. So backing up /etc/passwd and /etc/group to look up UIDs/GIDs is a good idea.

What about existing folders, will I be able to share them?

The only thing you can do with config.xml is use it for reference purposes by reading it with your eyes. It can not be copied into a new install with the expectation this will "restore" any portion of an old install.
