Correct...
Most likely when you did the upgrade it uninstalled your desktop, as desktop installs are not supported. You should have gotten a warning it was going to do this I think

I have a Debian 9 install on which I have installed OMV 5. Works well.
I thought to move to OMV 6 / Debian 10 but reading the things above, it will not work.
So I could move to a OMV6 without Debian but it would mean to do a fresh install... Is there a script of something to keep all settings (+ all dockers running...) in order to apply them back once OMV6 is installed?

if you do not have a desktop environment, you can just upgrade once OMV6 is ready
On a fresh install you can not keep the settings, but if you moved docker to a data disk, these will be kept. just make sure, the docker volumes (i.e. portainer_data) is not on the os disk nor any directories mounted into the containers.

If you need a desktop environment on the server you can solve it with a webtop container.

I have one (standard Debian 9 install) but I don't use it...but seems it is not feasible to remove the desktop environment from Debian 9, then update to 10 then update to OM6 isn't it?

Depending on your configurations, the most reasonable thing to do would normally be to do a clean install of OMV6. The alternative is a long road with possible obstacles.
Data disks can be unplugged and remounted once installed, no data will be lost.

Yep. It will remove the display manager. But since the display manager is a dependency of the desktop environment task, it will remove the desktop environment task.

Not sure. I haven't done it in a long time. automount is usually the udisks2 package.
