I'm glad you posted this. I had this problem back in December when trying to update to the RC1. Its what made me delay upgrading until this EOL notice.

Hello. I apologize in advance that I really don't have much info or logs as I was trying to get my system in working order as soon as possible.
I tried the command "release-omv-upgade" to go from the latest OMV5 to OMV6. As far as I could tell, it all went well. I went to reboot and the USB that holds my installation of OMV booted as ISO 9660 and was unreadable. It did boot, but I didn't get much further with a read only root filesystem. I gave up and restored from a back up. Previously my usb had two partitions (boot FAT32 and root ext4) but it seemed to change to ISO 9660 according to gparted when I was restoring the backup image I had.
