Therefore, it makes sense that if you delete a file from WinSCP, it won't end up in the recycle bin, since you're accessing the file system directly via SSH, not Samba.

I don't see why not. BalenaEtcher is a cloning tool.
However, it is a different concept from what omv-regen does:
BalenaEtcher clones systems.
omv-regen rebuilds systems.
Both tools are useful, but they do not solve the same problem.

Phase 4 is responsible for mounting the file systems. If you've already mounted a file system at that point, there could be problems; you shouldn't do it.
It never occurred to me that someone would do that. Therefore, omv-regen has no control over it.…
