Just fixed it in 1.0.9.2. May have to reboot.
update on 1.0.9.2
not reboot
but
1. Untick Enable
2. Save
3. Tick Enable
4. Save.
5. Apply
phpVirtualBox work, all ok

Anything to restart php5-fpm will work. So, yes, your method works too. I just figured rebooting was easier.

This is your problem. Your flash drive is failing. We always recommend against flash drives that do not have static wear leveling (typically found on SSDs).
Prior to this there was a system of OMV 0.5.48 on the same flash drive, only the server had a notebook Acer Extensa 4220 and everything works fine.
The flash drive has hit its limit of writes and is failing. Not much else I can say.
