It will not cause problems for the operation of the container, it will continue to work the same. But if the container is using the root user even though you configured another user you can have two problems:
1. A security breach. It is not recommended…

I'll wipe the drives as you suggest and create btrfs file systems on both drives and just create folders instead of partitions
