I fixed this but I guess I didn't push it out. Give me a few minutes.
omv-extras 2.13.8 is in the repo. I renamed it to just Sync as well.

I installed the new omv-extras plugin according to the omv-extras guide with an installation via command line as root. This worked fine and my OMV does receive updates again 
You should've been able to disable the btsync/sync repo and update to the latest omv-extras. But, your method works as well.

Sorry ryecoaaron for bringing up the issue again. Meanwhile after updating successfully yesterday, I get today this Error/Warning message:

CAfile: /etc/ssl/certs/ca-certificates.crt CRLfile: none E: Some index files failed to download. They have been ignored, or old ones used instead.Perhaps there is another hint for me to resolve this issue?

I don't want to annoy, but I've got the same problem.
The file "/etc/ssl/certs/ca-certificates.crt" exists.

I'm just going to remove btsync repo from what omv-extras adds. It isn't being maintained anymore anyway.

with the omv-extras plugin version 2.13.9 the issue is resolved and updates are working again
I haven't change anything and I have only a very little idea of what you have done but the error message does not occur any longer.
